Depends on what your wanting. For performance go with manual as they have been proven to hold up very well. Once you go over a certain HP level then the clutch needs updating but the trans doesnt.
But if your not going to increase HP, the auto provides more comfort when driving especially in traffic.
Now for a mixture of both (kinda/sorta) you can get an autostick which allows you to manually shift if you want. With this you can stay out of 4th (overdrive) most of the time which is the weakest link in the auto tranny. BUT...the rest of the transmission still has weak points.
Another point to consider, stock for stock, the manual allows more power to the wheels as any auto robs a bit more power just by the way it operates. Most of the time due to this they also get less MPG than a manual.

Alot may depend on comfort level or preference as John was saying. I can drive a stick but due to occasional issues with my left leg and not knowing when it will act up, I "stick" with an auto. Susie can't drive a stick so auto there too. A stick will give you full control of shift points where an auto is going to do it at a certain point it deems necessary.
